I do believe Dual has a four bank charger and possibly Minn Kota, But you should be able to be fine with three batteries unless you have old batteries or run several lights for night fishing???? My 3 bank "Ranger" Dual Pro charger charges my batteries quick and then maintains then until I head to the water. The three indictors show red when the batteries are weak and need charging and green when I am GTG (good to GO). I keep my switch on BOTH 90% of the time and I've gotten some very long usage from my batteries, in the order of 7 years, and still hot! If you simply put your swich on both one battery will always be weaker than the other.  The best solution is a on board battery chargerr as mentioned by DOA.   I recently purchased my second on board charger for my two batteries under my console where my starting and electronics batteries are at.  I bought a tho bank 10 amp charger that supplies 5 amps to each battery. Currently, all we have to do is plug in the dual pro charger to the wall outlet and it charges both trolling batteries, and for the back cranking battery I am still having to crawl in the boat and clamp em up to an outside charger... however, we will soon be rigging a special plug so that all you have to od is plugf the charger into a a port on the outside of the boat to charge the battery. Since you identified the charger as: 2-12(2 banks,12volts), you should have two sets of cables from your charger. I'm sure you have 1 set on you trolling battery, you can rig the other set for your other battery. Check the paperwork that came with the charger. Some will charge two at once and some will switch back and forth.
